1   Just a Svara - the same way that Shel Rosh goes on the right side of Tefilin bag because it has more Kedusha (has Daled Kesher and Shin on the Battim - Shel Yad only has Yud Kesher) so Rashi Tefilin would be considered Ikkur (more Kedusha) should also go on the right side - Would like a source though either way - SJRJul 25  '12 at 21:58

    See Mishnah Berurah 34:20 (end) that one should take care that he doesn't inadvertently take out the Rabeinu Tam tefillin first. [If he did, he needs to put them aside, and first wear the Rashi tefillin (ibid.)]. It follows, that a person should therefore consistently put each pair of tefillin in a particular consistent location, so that when he reaches for his tefillin, he’ll automatically reach first for the Rashi tefillin. - Webbe RebbeSep 20  '15 at 19:22

Boys usually place their two bags of tefillin in a protective bag.

Some have the custom of placing the Rabbeinu Tam's on the left and Rashi on the right,[Shulchan Aruch Melachim p. 338.] and some place Rashi on the left and Rabbeinu Tam on the right.[Os Chaim 28:3.]

You should put them in the back because you wouldn't want to take them out when trying to fulfill the mitzva of tefillin.
